have you checked the crank for out of phase yourself?
with a degree wheel and dial indicator its pretty easy, roll one piston to top using the dial indicator, zero out the degree wheel, put indicator on next piston and roll that one to top, at 120 degrees you should find the tdc on the dial indicator. go to the next one.
i believe that smaller port is for oil. does the crank have some big seals on it inbetween the mag and center cylinder? if not its not an original case or bottom end.
